I believe it's the one near Times Square that carries Disney comics; I have 
only found Gemstone's comics on their site (and have ordered some from them 
a few times), but they might have older issues in the store.

For Midtown Comics Times Square:
The 1, 2, 3, 7, 9, A, B, C, D, E, F, N, R, W and Q lines all stop at a 42nd 
Street/Times Square station. We are located within two blocks of any of 
these stations. We are located on the corner of 40th Street and 7th Avenue.

For Midtown Comics Grand Central:
The 4, 5, 6, and 7 all stop at the 42 Street/Grand Central Station. We are 
located three blocks north of 42nd Street, on the corner of 45th Street and 
Lexington Avenue.
